It certainly seems like Catherine Weaver is trying to start Skynet with John Henry. But what still complicates her story is why she brought in Sherman and then Ellison. If she's just planning to create a super AI computer that can destroy mankind, then why bother with the moral and ethical guidance? I'm still not 100% sure n what she's up to.
Another thought I've had is that Catherine didn't like how Skynet was running things so she sent herself back in time to kick start the super AI her way. Maybe she comes from a further point in the future where mankind has been wiped out and machines (like humans) eventually started "killing" each other because they have no sense of the value of "life". I mean it kind of seems that her goal with John Henry is for him to be raised with the kind of right and wrong values that humans have.
I think I'm finally starting to enjoy John Henry and Catherine Weaver's storyline. This teaching of John Henry is bound to backfire. JH's question for God about why didn't he make humans with more ball and socket joints, was great fun, but there's something more to that. He's starting to see machines as superior to man. JH has hinge joints like a human because he was designed to look and move like a human. But if left to design his own body, it would clearly be different. Do you watch BSG? It kind of reminded me of Cavill's rant about how much he hated his human body.
